System and method for cleaning noisy genetic data from target individuals using genetic data from genetically related individuals

A system and method for determining the genetic data for one or a small set of cells, or from fragmentary DNA, where a limited quantity of genetic data is available, are disclosed. Genetic data for the target individual is acquired and amplified using known methods, and poorly measured base pairs, missing alleles and missing regions are reconstructed using expected similarities between the target genome and the genome of genetically related subjects. In accordance with one embodiment of the invention, incomplete genetic data is acquired from embryonic cells, fetal cells, or cell-free fetal DNA isolated from the mother's blood, and the incomplete genetic data is reconstructed using the more complete genetic data from a larger sample diploid cells from one or both parents, with or without genetic data from haploid cells from one or both parents, and/or genetic data taken from other related individuals.

An area of research in the field of bioinformatics deals with the identification of similarities within one, or between two DNA sequences. Current techniques are quite slow and many matches are missed. The invention provides a faster and more sensitive solution, by using optimized spaced seeds to perform these biological sequence homology searches. Various techniques are shown for identifying seeds which are optimized to improve the sensitivity or speed of the searching. In the preferred embodiment, optimized spaced seeds are determined by the parameters of the search and independent of the actual databases being searched (for example, using the length and weight of the spaced seed, as well as the probability of a hit in a similar region). Thus, these optimized seeds can be stored in libraries which are accessed as required.

Deductive multiscale simulation using order parameters

Illustrative embodiments of systems and methods for the deductive multiscale simulation of macromolecules are disclosed. In one illustrative embodiment, a deductive multiscale simulation method may include (i) constructing a set of order parameters that model one or more structural characteristics of a macromolecule, (ii) simulating an ensemble of atomistic configurations for the macromolecule using instantaneous values of the set of order parameters, (iii) simulating thermal-average forces and diffusivities for the ensemble of atomistic configurations, and (iv) evolving the set of order parameters via Langevin dynamics using the thermal-average forces and diffusivities.

Based on the pseudorandom binary sequence, a digital filter generates a spectrally shaped pseudorandom binary sequence having a second sampling rate. The second sampling rate is equal to the first sampling rate multiplied by an integer upsampling factor of L>1. The digital filter includes L filter branches consisting of a first subset of one or more filter branches and a second subset of one or more filter branches. Each filter branch of the first subset generates a binary output which is equal to an input of the filter branch. Each filter branch of the second subset generates a binary output which is inverted with respect to an input of the filter branch.
