Offset illumination using multiple emitters in a fluorescence imaging system is described. A system includes an emitter for emitting pulses of electromagnetic radiation and an image sensor comprising a pixel array for sensing reflected electromagnetic radiation. The emitter comprises a first emitter and a second emitter for emitting different wavelengths of electromagnetic radiation. The system is such that at least a portion of the pulses of electromagnetic radiation emitted by the emitter comprises a laser mapping pattern.
Systems for Cell Sorting Based on Frequency-Encoded Images and Methods of Use Thereof
Aspects of the present disclosure include a method for sorting cells of a sample based on an image of a cell in a flow stream. Methods according to certain embodiments include detecting light from a sample having cells in a flow stream, generating an image mask of a cell from the sample and sorting the cell based on the generated image mask. Systems having a processor with memory operably coupled to the processor having instructions stored thereon, which when executed by the processor, cause the processor to generate an image mask of a cell in a sample in a flow stream and to sort the cell based on the generated image mask are also described. Integrated circuit devices (e.g., field programmable gate arrays) having programming for generating an image mask and for determining one or more features of the cell are also provided.

A fluorescence image analyzer has an imaging unit for capturing a first image containing at least a part of a region of a cell as an imaging target for a plurality of cells in a sample in which a target site on a chromosome is labeled with a fluorescent dye, and a second image including fluorescence generated from a fluorescent dye labeling the target site of the cell of the first image. The processing unit selects a plurality of test cells having specific morphological characteristics to be tested from a plurality of cells based on at least the first image, and extracts the bright spots of fluorescence generated from the fluorescent dye. The processing unit identifies cells with chromosomal abnormalities and/or cells without chromosomal abnormalities based on the extracted bright spots, and generates information related to the ratio of cells with chromosomal abnormalities relative to the test cells.
Systems and methods for spatial analysis of analytes using fiducial alignment
Systems and methods for spatial analysis of analytes are provided. A data structure is obtained comprising an image, as an array of pixel values, of a sample on a substrate having a identifier, fiducial markers and a set of capture spots. The pixel values are used to identify derived fiducial spots. The substrate identifier identifies a template having reference positions for reference fiducial spots and a corresponding coordinate system. The derived fiducial spots are aligned with the reference fiducial spots using an alignment algorithm to obtain a transformation between the derived and reference fiducial spots. The transformation and the template corresponding coordinate system are used to register the image to the set of capture spots. The registered image is then analyzed in conjunction with spatial analyte data associated with each capture spot, thereby performing spatial analysis of analytes.

CODING FOR MULTIPLEXED FLUORESCENCE MICROSCOPY
A way to design a codebook for estimating the type of a molecule at a particular location in a fluorescence microscopy image makes use of one or both of (1) knowledge of the non-uniform prior distribution of molecule types (i.e., some types are known a priori to occur more frequently than others) and/or knowledge of co-occurrence of molecule types at close locations (e.g., in a same cell); and (2) knowledge of a model of the (e.g., random) process that yields the intensities that are expected at a location when a molecule with a particular subset of markers (i.e., a molecule of a type that has been assigned a codeword that defines that subset) is present at that location. The codebook design may provide experimental efficiency by reducing the number of images that need to be acquired and/or improve classification or detection accuracy by making the codewords for different molecule types more distinctive.

Methods for generating an image of a biological sample
A method for generating an image of a region of interest in a biological sample comprising the steps of: generating a first image including the region of interest of the biological sample having undergone a first protocol but not a second protocol; and generating a second image including the region of interest of the biological sample after having undergone a second protocol; wherein the region of interest is smaller than said sample. Also provided is a method of analyzing a biological sample, comprising providing an image of the biological sample according to the method for generating an image of a region of interest in a biological sample, and analyzing the biological sample from the image. Further provided are system and kit that comprise the means for executing the novel methods.
