A data independent acquisition method of mass spectrometry for analysing a sample as it elutes from a chromatography system is disclosed. The method comprises selecting a precursor mass range, and performing a plurality of MS1 scans and sets of MS2 scans across the precursor mass range. Each of the MS1 scans uses a mass analyser operated at a first, relatively higher resolution, for identification and/or quantitation of the sample in the MS1 domain. The set of MS2 scans comprises performing MS2 scans of fragmented mass range segments performed with the mass analyser, operated at a second, relatively lower resolution. In the method, the MS1 scans are interleaved throughout the performing of the set of MS2 scans such that the MS1 scans provide a mass chromatogram of the sample. The ratio of the number of MS1 scans to sets of MS2 scans performed across the chromatographic peak width is at least 3:1.

An ion-mobility spectrometer system includes a housing with an upstream end, a downstream end, and a drift region defined along a longitudinal axis through the housing between the upstream and downstream ends. A first ionizer is operatively connected the housing to supply ions at the upstream end. A second ionizer is operatively connected to the housing to supply ions at the upstream end, wherein the first and second ionizers are both situated upstream of the drift zone relative to an ion flow path through the drift zone. An electric field generator is operatively connected to the housing to drive ions through the drift zone in a direction from the upstream end toward the downstream end. The second ionizer is a radioactive ionizer mounted to the housing at the upstream end positioned to direct irradiated ions into the housing.

A tandem mass spectrometer receives the ion beam from the ion source, selects one or more precursor ions from the ion beam using a precursor ion mass selection window, fragments precursor ions within the precursor ion mass selection window, and mass analyzes the resulting product ions, producing an unknown product ion mass spectrum. A library product ion mass spectrum for a known compound is retrieved from a memory. Each peak of the unknown spectrum is analyzed for a potential non-halogen isotopic peak using a processor, and if a potential non-halogen isotopic peak is found, it is removed if it does not have a corresponding peak in the library spectrum.
